I reset my iphone and now the only 2 software I paid for are now missing from the iphone and they don't show within itunes either. I filled out the "report a problem" form (twice) and after 4 days still haven't heard from apple.
Next stop... my credit card company to dispute the charges since I paid for a service I'm not getting.

Within iTunes right click your iPhone icon in the left hand sidebar.

Select reset warnings

Sync

This has resulted in iTunes offering to re-load all the Apps that I've purchased.

YMMV

you need to force a sync back from your iphone to iTunes, just right-click on the device when connected under iTunes and do a sync back.
