The CLit tool will export all the files the way they were authored. Depending on your need, this may or may not be a problem.
On the other hand when it comes to authoring LIT files, I create my LIT files manually, starting from content in html/oeb format to the OPF packaging files. The converter is available from the
Content SDK, but only source code is provided so you'd need to have a compiler to get a working converter. It looks like a lot of work to get something simple to work, but trust me, no other free tool expose the capability of Reader like the SDK.
