Well, you could either:
1. make the user compromise by only being able to show 4 out of 6 meters
or
2. have three meters on top and three meters on bottom
or
3. allow the user to have as many meters as he or she chooses and have the program autofit them. So the option screen could look like:

For example, if the user had every checkbox checked for TOP, the program will try to autofit all 6 bars. It will be pretty small and the user should have moved some of the meters to the BOTTOM, but it's the user's preference (I know some people that run their monitor at insane resolutions but have a tiny monitor).
It would be a good idea to have a thin divider between meters to more clearly define the boundaries of each meter.
