As you say, the ~50MB of \Windows is essentially what is masking part of your ROM from the system, it is protected by the system and thus not removable and so is not shown as available to the memory control panel.

I suspect Where Is My Ram doesn't properly support the way WM5 deals with memory so may not be showing you the full picture, but I've not used WIMR so I don't know exactly how it displays info. I've found MemMaid a good program to display memory usage quite well, purely by folders so you can see the size of each folder.

The "Storage" is basically telling you how much space on the device you have full access to, so you can install or delete programs, music or whatever in that space. The missing part you have no access to write to, otherwise you could very easily put your device into a state where not even a hard reset could restore it.

The 28.68MB are likely to be things you've installed and most of it will be in "\Program files" or possibly Internet Explorer will have temporary files in "\Windows\Temporary Internet Files" if I remember correctly. (I can't check now as my other half has comandeered my Axim while she's ill and I'm at work, I should never have shown her how well Sudoku works on a pda....)
