To answer your question, it appears that the only difference between enabling/disabling flight mode compared to using the hardware button is that with the hardware button, it prompts you to press a second time to confirm. No such confirmation prompt is given when enabling/disabling flight mode.

I just noticed something interesting when playing around with both of these switches. Regardless of which switch is used (side button or flight mode), whether bluetooth, wifi or both is enabled seems to depends on your last manual activity (i.e. going into either the bluetooth or wifi dialogues and manually turning either one on or off). For example, if you manually turn on only BT, then when you select either of the other switches (side button or flight mode), then it will turn off BT and leave WiFi alone. The next time you select one of the same switches, it will turn BT back on and again leave wifi alone. The opposite happens if you manually turn on wifi only. On the other hand, if you manually turn on both BT and wifi, then use either of the other switches, it will turn both off, then turn both back on next time. Has anyone else ever noticed this apparent relationship between dialog switches and button or flight mode switches?
