Got me, I used to be in the document industry and I have seen this type of thing before and it always shows up however the scanned document is viewed. Is it worth re-installing PPC Acrobat and seeing if it still happens, maybe its an issue with Acrobat?
Only other thoughts; as you transfer documents through AS is the conversion option switched off? - I know it shouldn't affect a .pdf but AS is buggy so anything is possible; the only other thing I would try is copying the file directly to a a memory card, not via AS, and viewing it then.
