I think it has something to do with how the card is formatted. I used to get that message whenever I inserted my 2GB SD card into my IPAQ, but since I started using a different card I don't get the message any more. The new card came unformatted so I formatted it in my computer.
You could try formatting the card to see if that takes care of it.
