For the first part you can copy files anywhere you like, the whole filesystem is writable, but it just makes more sense to copy files to My Documents or the SD / CF Card. By default you can install programs either to an SD/CF card or main storage memory ("Device" in the installer). All the folders should survive a soft reset (poke the stylus in the hole in the back of the device) when you copy stuff into them but when you hard reset (as per the manual) you will loose everything that is not stored on an SD or CF card.
You shouldn't need to use Cabinstl at all, the X51 does not install anything to the RAM of the device so forcing it to install elsewhere is not necessary. The X51 uses RAM only to run programs and Flash ROM to store programs and data, no RAM at all is used to store program files or anything like that. This is a more PC-like behaviour.
