I had that message once, and I really wish I could remember what source file gave it. But I basically said "whatever, just encode the thing" and it worked.
I'll try reading in some of my source files that I still have lying around to see if any of them do that though.
I've never gone through the trouble of splitting the audio and re-encoding it as MP3 then trying to remerge it. The only split audio I ever have to work with is from ripping a DVD, and the audio is .wav anyway, not .mp3.
