Aside from there not being much benefit to reformating a CF/SD card, there are two simple ways:
- USB card reader and copy to your PC, then back afterwards
- Use the Explore option under ActiveSync instead
I have copied cards many times to go from one card to another and also for my weekly backups of the cards themselves.
