The memory is the memory wherever the program is loaded from. I would think a large (for pocket PC) game would better reside on CF or SD but most applications for PPC are quite small and all the program is in regular memory during use.

Apps stored in Built-in run just fine, it's just that it takes a little longer to load them into program memory to run. That slight delay makes them a little bit slower to start.
