WAIT!! BEFORE YOU POLISH!!!
My little brother has got this alumnium mac powerbook that had small scratches on it. He tried polishing it with horrible results. The computer was anodized as is your case. After my brother tried polishing it the whole area looked horrible, dull and tarnished. Apple sells touch up anodizing paint for their new computers and I would give that a try. It comes in a finger nail polish-like container and costs about 5 bucks. The Apple rep at your local computer store should be able to hook you up.
