Don't run it down completely. Li-ion batterys do not have a memory effect (like the NiCADs did). It's better for Lithium batteries to be kept as fully charged as you can. You can get thousands of shallow recharges but only a few hundred deep ones. They have built in circuitry that will keep them from being overcharged, so I keep mine plugged in whenever I have a powersource available.
As for your mouse problem - it sounds like a driver or IRQ conflict. I don't have a solution although I have seen the problem mentioned before. A search might bring something up for you to try.
There were also posts a long time ago about being able to "massage" a dead pixel back to life by gently rubbing the area with your stylus. It's worked for some people.
