You can think of the three versions as Windows 3.1, Windows 95, and Windows 98. It's an evolution of upgrades and improvements to the MS compact system.
If you have an app for W98, it won't run on 3.1. An app for W95 may be OK on W98 though.
Usually you will only use applications for your specific OS for the best results.
