Delete the shortcut to MSReader in your Start Menu/Programs (it's still pointing to the original which is in ROM and thus doesn't get overwritten).

Hey, I know this is an old thread, but Google is our friend (and MS isn't).
Thanks so much for that tip. I'd been scratching around this problem for a while. I didn't connect the copyright date of MSReader being 2002, still, after I 'upgraded' and running the old ROM version via the old shortcut as being the issue. Neither did Microsoft, who sent me on three wild goose chases.
