I have a "My Documents" folder on all my memory cards and main memory.
I keep things I want to keep long term on the memory cards, and small and short term things in the one in main memory.

I have no ignore files, but I did delete a similar file in the root of the memory cards (I can't remember what the file was called).
Adding the My Documents folders to memory cards reduces where apps search for certain things. I am not sure what apps and what the search criteria is; but I read a thread a long time ago that suggest this.
