Is everything about the OS stored in ROM where it'll all get copied back to where it needs to go? Or are there some things that aren't in ROM and can potentially be *permanently* deleted by misguided tinkering?

A hard reset will restore the Axim back to the original factory settings (for the software). It will not have any affect on the hardware, and remember (if you mean literally, the guts of the x50v)that taking the Axim apart will void your warranty.
