As far as I can figure out, the only way to remove a program from ROM (the BIS) is to phyically delete it. I am assuming that the best method for this would be to use the "remove/install programs" feature. A "hard" reset will only remove programs from the RAM (Main Memory) This is why there is an emergency battery, otherwise you would have to completely re-program the PDA every time you install a new battery.
