EVERYTHING is showing up in explorer (providing you specifically asked to show hidden files).
What you call "hidden" is in fact contained in databases, which are actual files on your \Windows folder.
To remove all of that, the best way is to do a hard reset. That won't delete your storage cards.

If you reformat any of the storage cards (including BIS), nothing specific happens, except that you can't access the files anymore
