Why are you activesync'ing the video to your PDA? you should ideally copy it to an external CF/SD card, it will be 200x faster that way as well.
Are you sure the video has been encoded properly? it may have some dodgy frames or something and those few seconds are all the video the axim can read. Run it through something like virtualdub, and get it to scan the video for errors.
