It's not that the SD card isn't recommended for programs, it's that ANY flash storage isn't recommended (be it SD, CF, Built-in) They are just suggesting that for best performance you should load your programs into RAM (Main memory) and store the data on the SD/CF card.... but that said, the difference in speed isn't so great that it would seriously impede your use.

I keep most of my programs in main memory, and a few less used ones on Built-in and use the SD for data.
(My CF is just used for Wireless)
