In your registry editor go to HKEY_CLASSES_ROOT and then scroll down to the .ebo extension.
Make sure it is assigned to "eBookebo".
Next scoll down to the .lit extension and make sure it is assigned to "eBook".

Keep scrolling and find the entry for "eBook".
Expand it so you can see the "DefaultIcon" and the "Shell" entries.
"Shell" must be again expanded to show "Open" and "Command".

Correct both the "DefaultIcon" and the "Command" entries to point to your actual location of MSReader.
On mine the DefaultIcon entry is:
\Built-in Storage\Microsoft Reader\msreader.exe,0

and for Command it's:
"\Built-in Storage\Microsoft Reader\msreader.exe" %1

Scroll down to the "eBookebo" entry and repeat these same corrections for that one.

That should do it.
