You may have a problem with Outlook 2000 hogging the system when it's going out looking for mail. This is known problem with no remedy. One partial remedy for Outlook's problems is to shut off the automatic send/receive function of Outlook.
You've performed all the stuff needed to clear any fluff on the system. You also may have a hard drive that is failing, but not enough to halt the system, just enough to slow it down by i/o retries.
