OK, It all depends on the emulator, but with YAMEce (which is an NES. GB emulator) I just copied the executable to anywhere on the Axim and the same thing with the ROMS.
Most emulators probably work this way, so copying them to a card with the ROMs is no problem.
Some probably use installers, but you should still be able to redirect the destination with those...
I haven't tried PocketDOS or FrotzCE yet..
