I don't think you can specify a directory on the storage card to install to. Maybe a registry hack ... though I haven't heard of one. Here's a workaround that should work for the majority of your program installs.
- Install program to your storage card (or BIS if desired)
- Use file explorer (total commander is much better!) to create a new folder on your card
- Cut and Paste the newly installed directory and files to the appropriate folder
- Now the shortcut in the PROGRAMS menu will not work, so delete it
- Create a new shortcut to your .EXE file and put in Windows/Start Menu/Programs
