I use WMP just for the sake of less-complicated ness plus WMA gives decent sound.
There is a program called Windows Media Encoder that will code your movies in WMV if you'd like. There is a setting specifically for Pocket PCs. However, it uses a LOT of compression so videos might look a bit blocky.
