Make sure you have no blanks in the path.
I had my Q3A installation at "D:\Program Files\Quake 3 Arena" and the conversion failed.
I copied the whole folder to "D:\q3a" .... et voilą!
Not that I managed to run it actually, but the conversion went okay I believe.
