I use Pocket DivX Encoder to convert. But usually I am just compressing AVI's of TV shows that I download. TCPMP works well to play them and I've never had any problems with either of my card readers. One of them is a Centrios CF reader and the other is a no name usb 2.0 9 in 1 reader I picked up for next to nothing down in California at Fry's.
I have formated all my cards in the PC first at either FAT or FAT 32. Not sure if NTFS will work but knowing that my Digi cams don't recognize NTFS, I've stuck with FAT and just recently formated a 2 GB CF to FAT 32. Try changing the format and see if makes a difference.
