Not sure from your discussion whether this applies, but I have found that if Activesync doesn't have the target folder open in its Explorer that the file explorer on my PC can't locate the destination for files or folders. From what you said I think you had the AS explorer open, but I couldn't really tell. I've moved whole folders and subfolders across the boundary with one move successfully, but each time I had to have the A/S explorer open to the target folder first. If I use file explorer on the PC alone, even though it can see the ppc, it can't open the directory structure.
What I do now is open AS Explore to the directory I am targetting, then use the PC File EXplorer to find the folder I want to move and drag'n'drop from one to the other. Everything moves, getting converted if needed.
