Recently I am considering to move all my stuff from SD card to CF card, leaving the SD slot to available for other uses.

I know it is easy to copy files between cards, but is there any apps or other easy ways to also update the installation info/registry settings and even the shortcuts I have made so that all the apps in the SD card can work as usual?

If you want leave the SD slot but NOT keep the name for SD card, you can use SKTools to rename card names.
Check as first the real names for the cards. In the SKTools settings for the option " Storage Cards " you can check and change names.
Example: SD Card to SD and Storage Card to SD Card
In this case, you not need to change other registry entries or shortcuts.

While I have no problem renaming the SD card and MMC card into, say "SD Card2", I have problem renaming "CF Card" into "SD Card". I can edit the field and save, and verified by quitting sktools and start it again to check. But when I soft reset, the field was reset back to "CF Card".

Any idea?

Try following:

Change name in SKTools
Exit SKTools
Power off device (Suspend)
Wait some minutes
Power on device
Softreset
Check now the name

If you have still the original name, than i think your storage card driver doesn´t support it.

I have followed your instruction and is not successful. So is there any other way I can do it?
