On the old memmaid when I ran the quick cleaner shortcut it cleaned everything in th e quick clean of the main interface. With the upgrade, even if I have it selected in the main interface, the quick cleaner shortcut only cleans the same subset (ie cache etc.) and not others like the notification queue. Am I missing something?

It is actually a new feature :)

Well, if you go to Tools -> Clean Schedule you can select items to be cleaned as part of the quick clean as well as the scheduled cleaning.
So when you play with the main interface to clean something specific, you don't have to worry about resetting the items again before you can run the quick clean shortcut
