You can certainly make all the folders and sub-folders you want, but as you say, the apps won't show them.
This may be distastefull, but the way around this is to put a shortcut for File Explorer on your Today screen and use it to navigate to your files. Tap on the file to open the associated app.
Files that you may use on a daily basis, such as journals, weekly or monthly diary documents, or any thing else will greatly benefit from putting a document shortcut on the Today screen. One tap to open.
It's cumbersome, but after a while it becomes second nature.
This is NOT desktop Windows.
BTW, you need some extra software to add Today shortcuts.
