Which file to use in GSPlayer zip?
There are multiple executables in the GSPlayer zip I downloaded.

Which one should I use?

WinCE_PPC\MIPS
WinCE_PPC\ARM

And what is SH3? I've seen that in some other PPC downloads.

xScale : ARM :: Pentium II : Pentium

really, it's just a faster ARM, with the ability to change it's clock speed on the fly, based on need, for powersave capability (hence "scale")

Installing GS Player on PPC
Have tried to install GS player on PPC always seems to want to put it on my PC. Please help.

there isn't an installer, you put the file onto the pocketPC, and load the program, it sets up all the permissions etc. itself, without the installer being on the outside. (PPC regisyru isn't quite as restrictive as PC one, so you can get away with this...)
