I have a .pdb format file. Downloaded Ubooks to see how it would handle it. The file (and ubook interface) was too tiny to use. I selected the very largest fonts, which made reading (a little-) better, but not great. The ubook interface (links, buttons) were so small, I couldn't use them.

1. Am I missing something in my ubook config?
2. Any other ebook readers that handle .pdb files well?

I don't use PDB files, but perhaps I can still help you with uBook config. First of all, in uBook's Options, make sure you are in "Advanced Mode" (not "Easy Mode"). If you are in "Easy Mode", you'll see the "Advanced Mode" link as the very last line in the Options.

Once in "Advanced Mode", go to the "Fonts" section. In addition to choosing "Extra Large" for the Default Size, you can set the Font Height. It's the very next line in the Options labelled as "Size" with a default number. Just click on that number and enter a larger a number. Something in the 20s should work.

You may also want to play around with some of the other Font settings in "Advanced Mode". In your case, the "Bolding" setting would probably be important.
