Re-encoding movies with AC3

Has anyone found a reliable way to re-encode a movie with AC3 encoded audio?

I've tried stripping out the audio and using headac3e to change it to a .wav, but the synchronization is always way off...

is pocket divx encoder.
that program is the cat's ass.
