There is something strange with the way the file structure works in WPPC '02.
I recently got a new 256 SD card, and wanted to transfer my files from the old 32. I copied the contents of the 32 to my PC HD, and they came across intact.
When I put the new card in, I tried to copy the files (three folders, each containing several files) from the PC HD directly to the SD card using Active Sync explore. It looked like it was working as it ran through the various files, but when I went to check, the folders that were copied to the new SD card were empty.
So, I copied the files directly to my PC active sync folder, in MyDoc, and they went across fine. Then I tried to cut/paste the files to the SD card in the MyDoc folder there, and the file copying process runs like it's working, but then the folder still shows empty, and now the cut files are gone too.
I had to delete the copy-created folders from the SD card, and then re-create them on the Axim. Now they can be copied to as expected.
I would suggest that anyone trying to copy a large amount of data not try to transfer whole folders of stuff, but rather create all the folders first, and then copy the files directly. If you cut and paste, the originals might be lost for good.

Not sure from your discussion whether this applies, but I have found that if Activesync doesn't have the target folder open in its Explorer that the file explorer on my PC can't locate the destination for files or folders. From what you said I think you had the AS explorer open, but I couldn't really tell. I've moved whole folders and subfolders across the boundary with one move successfully, but each time I had to have the A/S explorer open to the target folder first. If I use file explorer on the PC alone, even though it can see the ppc, it can't open the directory structure.
What I do now is open AS Explore to the directory I am targetting, then use the PC File EXplorer to find the folder I want to move and drag'n'drop from one to the other. Everything moves, getting converted if needed.

I tried to copy the folders from a PC folder to my SD card using AS explore. It copied the folders but not the folder contents. This is where it gets strange, because it was trying to copy the contents ... I could see the individual files being transferred over. When a file landed in the destination folder, it would just as quickly disappear!
I tried copying files directly to the SD folders using the Axim file explorer, and once again, they evaporated as soon as the copy process ended.
The fix was to create the folders using the Axim file explorer, and then copied files would stick.
The folders created by my PC copy/paste process were somehow bogus, and as such could hold no contents. Don't ask me how.
Try an experiment. Create a folder on your PC in MyDoc ... Test Files ... in that folder make another folder called Contents, and in that folder place anything, like a small image file.
Now copy the folder Test Files to SD card. What happens?

It worked perfectly. On my PC I created /my documents/test files/contents, then copied in a text file. I opened Activesync, chose Explore, navigated to the SD card. I opened File explorer on the PC, opened /My documents and dragged the test files folder to the sd card window. It copied the folder, the subfolder and the file in the subfolder to the sd card. I opened it on the Ax just to make sure it actually arrived, and it did.

OK, something must have gone wrong during the transfer the first time I did it. I'll try it again.
