I came accross some software and it has different versions and I dont know what the difference is

For example;
ARM
MIPS
SH3

Are these for different pocket types etc.

These are names of processors. The Axim actually has the X-scale processor so if given the choice, you should choose that one. If that is not available, choose ARM. If you need assistance with downloading and installing software, take a look at this tutorial.
