You have two batteries. The second (the backup) is there to keep power to the ROM when you remove the main battery for short periods. On the X3, it's a internal rechargable battery that takes longer to obtain the first charge than the main battery. My understanding is that the instructions say to briefly turn on the Axim to get the charge started and then turn it back off.
BTW, even though the light had turned green, the main battery probably had not received it's full charge. Li-ion batteries use voltage to measure the amount of charge, but 20-40% of the capacity is reached after the voltage quits changing. Also, the first charge the battery receives is important to getting the optimum performance from it. You really should have followed the instructions to give it the 4 hours initial charge before trying to use it.
