Have you ever tried ctl-shift-esc to view the cpu and memory load shown by grafic ?

Yes - And, when I'm running a compare program it's usually up around 75 - 80%. Do you think there's a better way?

No, it's not. But, running the compare program is the priority. That's my primary function right now. Using the internet is not the priority. So, I have to live with it. :(

Almost - have you optimized the swapfile ?
Defrag your HD and force the swapfile to a fixed size - even better on a (small) 2nd hardisk
