When you are connected via the USB, it's most likey ActiveSync checking for changes. I never connect this way myself so I cannot be sure but check the Options in AS on your PC. Switching the Desktop schedule from 'Continuously' to 'On connection' or 'Manually' should fix that issue.
For the wireless issue, it may also be due to an ActiveSync setting (check the Tools, Options... settings on the Axim) but most likely is a scheduled check for new email. You can change the setting (from page 4 in the Account settings, select Options and uncheck the box) but I simply switch the active account from one of my email accounts to ActiveSync before I shut down the PPC.
