If you install with activesync, you should have the choice of where to install it. Some programs only let you install into main memory and some programs put some files in main memory. Most programs put a few things in the windows folder like help files, icons, and dll files.

Can you give an example of what you are talking about please, maybe I can help some more.

As Revhigh said you have to expect some software to put some files to the main memory even if installed to the SD or CF card. If you main memory is almost full maybe you have installed some software to the main memory. I would recommend to get a little utility named "Where is my RAM" and base on this remove and reinstall some software. For a link to "Where is my RAM" go to View MyPDA section, I have a link to the software there.

I install using the activsync, and I always choose the "memory card" option but i still see some icon in the program file and some dll files. any idea how I can free up main memory because I still have enough space in my memory card.

I use MemMaid and it has a feature that allows you to move dll files to a storage card or built-in storage. That might help.
