CF: cheaper, larger capacities available, bigger form factor.
SD: slightly more expensive, largest capacity available is 512MB, very small form factor, and some SD cards are less reliable than others. SD is also considered the "wave of the future."
The CF slot in the Axim X5 is useful for many other things besides a storage card. Wifi cards, gps units, modems, ir extenders, ... all these go in the CF slot. So using the SD slot for your storage lets you use your storage while you have something else in the CF slot. Even if you don't have any CF accessories now, you may well want some in the future.
Like the others said, it just depends on you. I don't have the money (or toating space) for CF peripherals and at this point I don't want any, so I get CF because it is cheaper and I can get larger sizes.
But if you want to be able to use peripherals and your memory at the same time or if you want something that will definitely carry over to your next PPC (if you like to upgrade often) go with SD.

I couldn't have said it better myself. I use SD cards just for that fact. Even thopugh I have no CF cards at the moment. I'm looking at WiFi brands and other CF cards to expand my experience...
Don't CF cards eat up more battery? So if you play games or listen to music from them won't that eat up more battery than if you have that stuff on your SD card?
batt tests that i ran recently with my 1440mah seem to indicate that CF memory power usage is negligible. i doubt you could notice any difference running stuff off an SD card vs CF.

I think it depends on whether u want to use the cf slot for other things like camera, wifi etc as the sd slot on the x5 is not sdio, so can only use memory plus cf memory is cheaper and faster.
