Question bad resets

Over the weekend, my main battery died and I lost everything in my Axim. I had just replaced the backup battery the week before and it still reads 100%. So the question is: why did I lose everything when the backup battery was still good?

On a side note: any way to get my info back? Any way to set my notes to automatically save on my CF card?
