I have this "problem" but I realized that it happens when a reset is performed. This behaviour also stops after a little while which leads me to think that WM5 is checking the flash for corruption.
I sure hope Dell isn't reading this thread and waiting for us to solve the problem for them. :)

I hope they are! quite frankly i just cant believe how dell and microsoft would even dare to release wm5 for the x50 when it completely max's out the procesor in this way. Did they even bother to test the product ??

I'm gonna share what worked for me. I can't guarantee i'll make one bit of difference for anyone else. I have an x50 low and I installed the wm5 update and was having all the slowdowns i thought to be caused by activesync. My processor always stayed throttled up. And it ate battery life like a feind. Well for me the solution was as simple as diasbling GPS. After i turned off GPS the processor throttles correctly again and the system is much much snapper. Even after 30 minutes or more which before is when the sluggishness would come back even after a soft-reset.
The thread of "WM5 is here to stay WM5 tips" start geeting big and somebody has asked me to summarize in few practical steps.
Today my X50v/WM5 is fully functional and works pretty much error free. I thought it'd be useful to post here some steps that I think are important. Please understand, unfortunately the result is "your mileage might vary" but I think it is a good start if you decide to give it a try.
Pretty much all the tips here are found in the thread "WM5 is here to stay..": (I assume we start fresh from a WM2003SE)
1-Hard-reset, delete all contents in BIS
2-Connect to ActiveSync 3.8 as guest
3-Install AS 4.1 - (I assume no USB connectivity issue here) avoid USB hub!
4-Perform the WM5 upgrade
5-When WM5 is up, Disable WM5 error notification
6-Install a Registry editor (e.g. Resco Explorer Suite)
7-Apply the registry hack for I/O cache performance and hack for CF disapearing
8-Make sure NO battery meters are active as today plug-in
9-Apply ActiveSync "fake server" hack
10-Install ActiveSync toggle (posted in the Wm5 is here..thread)
At this point, take off the cradle, check your CPU in auto-mode to see if the CPU is toggled thru different speeds. If not, just set at max. And perform a backup to a storage card. Be patient, this might take longtime..
Do not forget to turn on your Axim before putting cradle to avoid "blank screen of death".

While doing the upgrade, disable any PC software that might interfere with files being transferred in and out of computer - firewall, antivirus, antispyware.
I am not sure it helps but it certainly can't hurt. Just remember to turn them back on when done :)
Turning off GPS as in unchecking the box for "Manage GPS automatically"?
All of the other boxes for Programs and Hardware are already set to (none).
I can also confirm that this does not work.

I was hoping to dig deeper into what is going on when filesys kicks in. Some of the google hits talk about the "remote kernel debugger" in "platform builder". I installed the trial version of platform builder (which I got through my MSDN Universal subscription). Unfortunately, when I connect to the device it tells me the build does not support remote debugging...
Part of what I got from the platform builder experience was a symbol table for the CE5 version of filesys.exe. Using this I was able to disassemble it and see some of the thread functions. It has several "cleanup" type worker threads, one that packs the user heaps, one the packs the "object store", etc. Now if only I could set breakpoints or look at the stack on these threads, maybe we could get closer to the root of this, and possibly even patch around it while we are waiting for the official fix to come.
