Had the same problem--bugginess is just one of the joys of Windows Mobile. In my case, it only happens to folders that were not created by my Axim itself. My solution is to always create folders using File Explorer on the Axim itself. It usually seems to be OK to copy files from the PC into folders on the card, as long as those folders were created by the Axim.
To see if this is the problem, put the card in a card reader and open it up on your PC. If you can now see the missing files, voila. Copy the card to your desktop, then delete the troubled folders from the card. Put the card back in the Axim, and use File Explorer to create the folders you want. Then put the card back in the card reader and copy the files from the copy on your PC into the folders on the card. Copying folders is bad, but copying files is USUALLY OK. If the files STILL don't show up in File Explorer on the Axim, then use the card reader to delete them and copy them into the folders again. I've never had to do it a third time.
A better solution is to reformat the card using a digital camera or software in the PDA itself (Resco Explorer or Flash Format work well). Turns out a lot of cards come misformatted--reformatting them solves this problem.
