I flashed my PDA X51V with the Football release of WM6 and all seemed to work fine until I realized all the buttons starting with the center button (including the up/down/left/right ring button around it), the email and home buttons are not working and I can't seem to map them in any way. The only buttons working are the 2 buttons to the left side of the center button (I believe the calendar button and the one beside it).
I realized it now because I wanted to flash it to WM6.1 but in the flash screen I am suppose to click on the OK button (which is the center button) in order to confirm the flash file.
Try a hard reset. I looked over several threads at xda-developers and there doesn't seem to be any other answer. No one I could find has reported d-pad failure because of a ROM Update. I'm thinking it's some kind of software you may have installed.

That's extremely weird. By "your programs" do you mean the ones that were installed with the modified ROM or ones you installed yourself after the ROM update?

You may not be doing the hard reset correctly then.
To hard reset you need to press and hold the power button and press in on the reset button (reset hole) on the back of the unit for about 2-5 seconds. Release both buttons and you will see a confirmation screen asking you if you would like to clear all data in memory. To do so press the Contacts button. The Contacts button is the one closest to the d-pad on the left side.

I think I have to open it and remove the battery, maybe that will reset it because I am doing the hard reset but it won't erase the data upon pressing the confirmation button...

You are not doing a hard reset if your applications and personal data are still on your unit after the process has been completed. The hard reset purpose is to restore the original ROM image that came with your unit (or in my case the current ROM upgrade I have placed into my unit). The process that is being activated sounds like a soft reset (at least as its described in my user manual and has been my personal experience). :approve:
Well for the hard reset to work, you got to confirm it and I CAN'T because my buttons don't work! :)
In your first post you said the two buttons to the left of the center button work. That second button from the left, specifically the one on the left closest to the center button is the one you need to press to confirm the hard reset. Maybe taking your battery out is your best bet after all.

And I just remembered that WM5 and WM6OS X51Vs have persistent storage so taking out the battery won't bring you to a hard reset state. All your programs and things will still be there when you recharge it.

Damn I guess there is no way out...I deleted a button folder I found under windows, now it says :error opening the shortcut or location the target filename"
If it is a software problem causing the buttons to malfunction, you could try to reflash the ROM.
Perhaps the center ok button will work for a flash confirmation.
I know it did on mine, it hadn't been working for months and when I flashed to wm6 suddenly it worked again.
